Those look exactly like my runes, except my runes have this glittery substance on them.

I don't know. It looks like there is some substance 'floating' in the crystal itself. Some parts of it are yellowish, and I don't know exactly what it is.

It looks like there are bits of what looks like amber in my new clear quartz pyramid. Would this affect my clear quarts in any way during spells and such?

just a tip when buying crystal...

try to hold the crystal with your left/right hand and move it across your opposite palm. if you feel tinging sensation (sometimes you feel hot/cold on where the crystal passed by) then that's it...
